Running Custom Functions on Custom Modules

Hi is it possible to run custom functions on custom modules?

Also, I have created 2 custom modules with multi-select fields and a relationship module which tracks dates that links the 2, but I cannot seem to get that relationship-specific module as a related list in either module, does anyone know if this is possible?
