We have Shopify integrated with Zoho Inventory and for the most part it works well.  Once we got a script going that automatically creates packages from Sales Orders that come in from Shopify.

But having to manually reconcile Shopify payouts in our bank account with the correct Invoices is TEDIOUS!

Firstly, the amounts aren't the same due to the processing fees they charge. So you have to kind of guess, or get your calculator out. Secondly there might be multiple orders in the one payout.

Just wondering if anyone has created a script or integration that would help with this process.  it seems to me that most of the relevant information to be able to calculate this is able to be scraped from either Shopify directly, or from Inventory.
