Integrate Multiple ZohoBooks organization with zoho projects

We have successfully connected our Zoho Books with Zoho Projects for synronizing timesheet data.

 Our Business specialty is, that the staff of the Main company (A) is working on several projects, but the Clients are sometimes contracted and paying to a daughter company (B).

 We cannot decide whether we should add a new organisation to Books or treat it as a new Branch?The entities have different tax id number, but the address and management is same.

The employee are connected only to the main (A)company.

 Is there a possibility to maintain the Project integration and send timesheet information to Zoho Books proper (organization or branch) entity depending which entity should issue the invoice to Clients?
