What are other people doing regarding credit card payments coming in to Zoho books?

Firstly the disbursed amount is less than the payment because of the discount. 

Secondly a daily disbursement frequently contains multiple payments received, batched at the end of the day.

Therefore my Zoho books transaction amounts are quite different from the actual deposits, requiring some (unnecessary) spreadsheet work and head scratching.

What am I not doing?
